Archaea are different from Bacteria in that Archaea have structures and molecules that are more similar to eukaryotes than bacteria.

- Similar to bacteria, archaea do not have interior membranes but both have a cell wall and use flagella to swim. Archaea differ in the fact that their cell wall does not contain peptidoglycan and the cell membrane uses ether-linked lipids as opposed to ester-linked lipids in bacteria.
- Archaea and Eukarya form a monophyletic group, not Archaea and Bacteria. These relationships indicate that archaea are more closely related to eukaryotes than to bacteria, even though superficially archaea appear to be much more similar to bacteria than eukaryotes.
- There are three domains of life: Bacteria (also known as Eubacteria), Archaea, and Eukarya. The Bacteria and Archaea are made up entirely of microorganisms; the Eukarya contains plants, animals, and microorganisms such as fungi and protists.
