(I am assuming that you are describing the boxes near the top where it has "Time" and "Distance Traveled" in the boxes.)
To be completely honest, this doesn't matter as far as whether or not the graph will be correct. If you chose to make distance traveled the x-axis and time the y-axis, the graph would still be correct as long as you put the coordinates in correctly. However, I don't think any curriculum would teach a student to graph like this as it is usually more convenient to have time be the x-axis.
So to answer your question: the way you have the boxes set as is will be easier to work with.
