Can someone tell if this is a run off sentence or is it ok:

In comparison of George Washington and Abraham Lincoln, they compare because they were both alive in time same times and they both had a reputation for honesty.

It's not a run on, but it has an arsenal of other problems. Try this instead,"In comparing Washington and Lincoln, one would notice that their greatest shared characteristic is their reputations as honest men." Hope this helped.

No it is not a run on sentence but the grammar is improper... and your facts are just plain wrong. George Washington died on December 14, 1799 before Abraham Lincoln was even born on February 12, 1809, therefore they were NOT both alive at the same times. However... the two are similar though. Plus there's a typo.
