Although similar, Temperature and Thermal Energy are not the same. The key difference between them is that Temperature is the average kinetic energy of the molecules, and Thermal Energy is a measure of the total kinetic energy of the molecules. 

As Temperature is an average amount, it doesn't depend on the size of the sample, only on the kinetic energy distribution, but Thermal energy depends on the size of the sample because more molecules will mean an increase in the total energy.
